Are You Doing Better Than Random Guessing? A Call for Using Negative Controls When Evaluating Causal Discovery Algorithms

Anne Helby Petersen

展开摘要

New proposals for causal discovery algorithms are typically evaluated using simulations and a few selected real data examples with known data generating mechanisms. However, there does not exist a general guideline for how such evaluation studies should be designed, and therefore, comparing results across different studies can be difficult. In this article, we propose to use negative controls as a common evaluation baseline by posing the question: Are we doing better than random guessing? For the task of graph skeleton estimation, we derive exact distributional results under random guessing for the expected behavior of a range of typical causal discovery evaluation metrics, including precision and recall. We show that these metrics can achieve very favorable values under random guessing in certain scenarios, and hence warn against using them without also reporting negative control results, i.e., performance under random guessing. We also propose an exact test of overall skeleton fit, and showcase its use on a real data application. Finally, we propose a general pipeline for using negative controls beyond the skeleton estimation task, and apply it both in a simulated example and a real data application.

A Trust-Region Method for Graphical Stein Variational Inference

Liam Pavlovic, David M. Rosen

展开摘要

Stein variational inference (SVI) is a sample-based approximate Bayesian inference technique that generates a sample set by jointly optimizing the samples’ locations to minimize an information-theoretic measure of discrepancy with the target probability distribution. SVI thus provides a fast and significantly more sample-efficient approach to Bayesian inference than traditional (random-sampling-based) alternatives. However, the optimization techniques employed in existing SVI methods struggle to address problems in which the target distribution is high-dimensional, poorly-conditioned, or non-convex, which severely limits the range of their practical applicability. In this paper, we propose a novel trust-region optimization approach for SVI that successfully addresses each of these challenges. Our method builds upon prior work in SVI by leveraging conditional independences in the target distribution (to achieve high-dimensional scaling) and second-order information (to address poor conditioning), while additionally providing an effective adaptive step control procedure, which is essential for ensuring convergence on challenging non-convex optimization problems. Experimental results show our method achieves superior numerical performance, both in convergence rate and sample accuracy, and scales better in high-dimensional distributions, than previous SVI techniques.

Probabilistic Graph Circuits: Deep Generative Models for Tractable Probabilistic Inference over Graphs

Milan Papez, Martin Rektoris, Vaclav Smidl, Tomas Pevny

展开摘要

Deep generative models (DGMs) have recently demonstrated remarkable success in capturing complex probability distributions over graphs. Although their excellent performance is attributed to powerful and scalable deep neural networks, it is, at the same time, exactly the presence of these highly non-linear transformations that makes DGMs intractable. Indeed, despite representing probability distributions, intractable DGMs deny probabilistic foundations by their inability to answer even the most basic inference queries without approximations or design choices specific to a very narrow range of queries. To address this limitation, we propose probabilistic graph circuits (PGCs), a framework of tractable DGMs that provide exact and efficient probabilistic inference over (arbitrary parts of) graphs. Nonetheless, achieving both exactness and efficiency is challenging in the permutation-invariant setting of graphs. We design PGCs that are inherently invariant and satisfy these two requirements, yet at the cost of low expressive power. Therefore, we investigate two alternative strategies to achieve the invariance: the first sacrifices the efficiency, and the second sacrifices the exactness. We demonstrate that ignoring the permutation invariance can have severe consequences in anomaly detection, and that the latter approach is competitive with, and sometimes better than, existing intractable DGMs in the context of molecular graph generation.

Exploring Exploration in Bayesian Optimization

展开摘要

A well-balanced exploration-exploitation trade-off is crucial for successful acquisition functions in Bayesian optimization. However, there is a lack of quantitative measures for exploration, making it difficult to analyze and compare different acquisition functions. This work introduces two novel approaches -observation traveling salesman distance and observation entropy- to quantify the exploration characteristics of acquisition functions based on their selected observations. Using these measures, we examine the explorative nature of several well-known acquisition functions across a diverse set of black-box problems, uncover links between exploration and empirical performance, and reveal new relationships among existing acquisition functions. Beyond enabling a deeper understanding of acquisition functions, these measures also provide a foundation for guiding their design in a more principled and systematic manner.

Correlated Quantization for Faster Nonconvex Distributed Optimization

Andrei Panferov, Yury Demidovich, Ahmad Rammal, Peter Richtarik

展开摘要

Quantization [Alistarh et al., 2017] is an important (stochastic) compression technique that reduces the volume of transmitted bits during each communication round in distributed model training. Suresh et al. [2022] introduce correlated quantizers and show their advantages over independent counterparts by analyzing distributed SGD communication complexity. We analyze the fore- front distributed non-convex optimization algorithm MARINA [Gorbunov et al., 2022] utilizing the proposed correlated quantizers and show that it outperforms the original MARINA and distributed SGD of Suresh et al. [2022] with regard to the communication complexity. We significantly re- fine the original analysis of MARINA without any additional assumptions using the weighted Hessian variance [Tyurin et al., 2022], and then we expand the theoretical framework of MARINA to accommodate a substantially broader range of potentially correlated and biased compressors, thus dilating the applicability of the method beyond the conventional independent unbiased compressor setup. Extensive experimental results corroborate our theoretical findings.

Concept Forgetting via Label Annealing

展开摘要

The effectiveness of current machine learning models relies on their ability to grasp diverse concepts present in datasets. However, biased and noisy data can inadvertently cause these models to learn certain undesired concepts, undermining their ability to generalize and provide utility. Consequently, modifying a trained model to forget these concepts becomes imperative for their responsible deployment. We refer to this problem as *concept forgetting*. Our goal is to develop techniques for forgetting specific undesired concepts from a pre-trained classification model’s prediction. To achieve this goal, we present an algorithm called **L**abel **AN**nealing (**LAN**). This iterative algorithm employs a two-stage method for each iteration. In the first stage, pseudo-labels are assigned to all the samples by annealing or redistributing the original labels based on the predictions of the model in the current iteration. During the second stage, the model is fine-tuned on this pseudo-labeled dataset generated from the first stage. We illustrate the effectiveness of the proposed algorithms across various models and datasets. Our method reduces *concept violation*, a metric that measures how much the model forgets specific concepts, by about 85.35

An Information-theoretic Perspective of Hierarchical Clustering on Graphs

Yicheng Pan, Bingchen Fan, Pengyu Long, Feng Zheng

展开摘要

The seminal work of <cit.> has introduced a combinatorial cost function for hierarchical graph clustering that has inspired numerous follow-up studies adopting similar combinatorial approaches. In this paper, we investigate this problem from the information-theoretic perspective. We formulate a new cost function that is fully explainable and establish the relationship between combinatorial and information-theoretic perspectives. We present two algorithms for expander-like and well-clustered cardinality weighted graphs, respectively, and show that both of them achieve O(1)-approximation for our new cost function. Addressing practical needs, we consider non-binary hierarchical clustering problem, and propose a hyperparameter-free framework HCSE that recursively stratifies cluster trees through sparsity-aware partitioning, automatically determining the optimal hierarchy depth via an interpretable mechanism. Extensive experimental results demonstrate the superiority of our cost function and algorithms in binary clustering performance, hierarchy level identification, and reconstruction accuracy compared to existing approaches.

Probability-Raising Causality for Uncertain Parametric Markov Decision Processes with PAC Guarantees

Ryohei Oura, Yuji Ito

展开摘要

Recent decision-making systems are increasingly complicated, making it crucial to verify and understand their behavior for a given specification. A promising approach is to comprehensively explain undesired behavior in the systems modeled by Markov decision processes (MDPs) through formal verification and causal reasoning. However, the reliable explanation using model-based probabilistic causal analysis has not been explored when the MDP’s transition probabilities are uncertain. This paper proposes a method to identify potential causes of undesired behaviors in an uncertain parametric MDP (upMDP) using parameter sampling, model checking, and a set covering for the samples. A cause is defined as a subset of states based on a probability-raising principle. We show that the probability of each identified subset being a cause exceeds a specified threshold. Further, a lower bound of the probability that the undesired paths visit the subsets is maximized as much as possible while satisfying a nonredundancy condition. While computing these probabilities is complicated, this study derives probabilistically approximately correct lower bounds of both probabilities by the sampling. We demonstrate the effectiveness of the proposed method through a path-planning scenario.

Do Vendi Scores Converge with Finite Samples? Truncated Vendi Score for Finite-Sample Convergence Guarantees

Azim Ospanov, Farzan Farnia

展开摘要

Evaluating the diversity of generative models without reference data poses methodological challenges. The reference-free Vendi and RKE scores address this by quantifying the diversity of generated data using matrix-based entropy measures. Among these two, the Vendi score is typically computed via the eigendecomposition of an n × n kernel matrix constructed from n generated samples. However, the prohibitive computational cost of eigendecomposition for large n often limits the number of samples used to fewer than 20,000. In this paper, we investigate the statistical convergence of the Vendi and RKE scores under restricted sample sizes. We numerically demonstrate that, in general, the Vendi score computed with standard sample sizes below 20,000 may not converge to its asymptotic value under infinite sampling. To address this, we introduce the t-truncated Vendi score by truncating the eigenspectrum of the kernel matrix, which is provably guaranteed to converge to its population limit with n = 𝒪(t) samples. We further show that existing Nyström and FKEA approximation methods converge to the asymptotic limit of the truncated Vendi score. In contrast to the Vendi score, we prove that the RKE score enjoys universal convergence guarantees across all kernel functions. We conduct several numerical experiments to illustrate the concentration of Nyström and FKEA computed Vendi scores around the truncated Vendi score, and we analyze how the truncated Vendi and RKE scores correlate with the diversity of image and text data. The code is available at <https://github.com/aziksh-ospanov/truncated-vendi>.

Discriminative ordering through ensemble consensus

Louis Ohl, Fredrik Lindsten

展开摘要

Evaluating the performance of clustering models is a challenging task where the outcome depends on the definition of what constitutes a cluster. Due to this design, current existing metrics rarely handle multiple clustering models with diverse cluster definitions, nor do they comply with the integration of constraints when available. In this work, we take inspiration from consensus clustering and assume that a set of clustering models is able to uncover hidden structures in the data. We propose to construct a discriminative ordering through ensemble clustering based on the distance between the connectivity of a clustering model and the consensus matrix. We first validate the proposed method with synthetic scenarios, highlighting that the proposed score ranks the models that best match the consensus first. We then show that this simple ranking score significantly outperforms other scoring methods when comparing sets of different clustering algorithms that are not restricted to a fixed number of clusters and is compatible with clustering constraints.

i^2VAE: Interest Information Augmentation with Variational Regularizers for Cross-Domain Sequential Recommendation

Xuying Ning, Wujiang Xu, Tianxin Wei, Xiaolei Liu

展开摘要

Cross-Domain Sequential Recommendation (CDSR) leverages user behaviors across multiple domains to mitigate data sparsity and cold-start challenges in Single-Domain Sequential Recommendation. Existing methods primarily rely on shared users (overlapping users) to learn transferable interest representations. However, these approaches have limited information propagation, benefiting mainly overlapping users and those with rich interaction histories while neglecting non-overlapping (cold-start) and long-tailed users, who constitute the majority in real-world scenarios. To address this issue, we propose i^2VAE, a novel variational autoencoder (VAE)-based framework that enhances user interest learning with mutual information-based regularizers. i^2VAE improves recommendations for cold-start and long-tailed users while maintaining strong performance across all user groups. Specifically, cross-domain and disentangling regularizers extract transferable features for cold-start users, while a pseudo-sequence generator synthesizes interactions for long-tailed users, refined by a denoising regularizer to filter noise and preserve meaningful interest signals. Extensive experiments demonstrate that i^2VAE outperforms state-of-the-art methods, underscoring its effectiveness in real-world CDSR applications. Code and datasets are available at https://github.com/WujiangXu/IM-VAE.

Bayesian Optimization over Bounded Domains with the Beta Product Kernel

Huy Hoang Nguyen, Han Zhou, Matthew B. Blaschko, Aleksei Tiulpin

展开摘要

Bayesian optimization with Gaussian processes (GP) is commonly used to optimize black-box functions. The Matérn and the Radial Basis Function (RBF) covariance functions are used frequently, but they do not make any assumptions about the domain of the function, which may limit their applicability in bounded domains. To address the limitation, we introduce the Beta kernel, a non-stationary kernel induced by a product of Beta distribution density functions. Such a formulation allows our kernel to naturally model functions on bounded domains. We present statistical evidence supporting the hypothesis that the kernel exhibits an exponential eigendecay rate, based on empirical analyses of its spectral properties across different settings. Our experimental results demonstrate the robustness of the Beta kernel in modeling functions with optima located near the faces or vertices of the unit hypercube. The experiments show that our kernel consistently outperforms a wide range of kernels, including the well-known Matérn and RBF, in different problems, including synthetic function optimization and the compression of vision and language models.

Stochastic Embeddings : A Probabilistic and Geometric Analysis of Out-of-Distribution Behavior

展开摘要

Deep neural networks perform well in many applications but often fail when exposed to out-of-distribution (OoD) inputs. We identify a geometric phenomenon in the embedding space: in-distribution (ID) data show higher variance than OoD data under stochastic perturbations. Using high-dimensional geometry and statistics, we explain this behavior and demonstrate its application in improving OoD detection. Unlike traditional post-hoc methods, our approach integrates uncertainty-aware tools, such as Bayesian approximations, directly into the detection process. Then, we show how considering the unit hypersphere enhances the separation of ID and OoD samples. Our mathematically sound method achieves competitive performance while remaining simple.

Multiple Wasserstein Gradient Descent Algorithm for Multi-Objective Distributional Optimization

Hai Dai Nguyen, Hiroshi Mamitsuka, Atsuyoshi Nakamura

展开摘要

We address the optimization problem of simultaneously minimizing multiple objective functionals over a family of probability distributions. This type of Multi-Objective Distributional Optimization commonly arises in machine learning and statistics, with applications in areas such as multiple target sampling, multi-task learning, and multi-objective generative modeling. To solve this problem, we propose an iterative particle-based algorithm, which we call Muliple Wasserstein Gradient Descent (MWGraD), which constructs a flow of intermediate empirical distributions, each being represented by a set of particles, which gradually minimize the multiple objective functionals simultaneously. Specifically, MWGraD consists of two key steps at each iteration. First, it estimates the Wasserstein gradient for each objective functional based on the current particles. Then, it aggregates these gradients into a single Wasserstein gradient using dynamically adjusted weights and updates the particles accordingly. In addition, we provide theoretical analysis and present experimental results on both synthetic and real-world datasets, demonstrating the effectiveness of MWGraD.

Temperature Optimization for Bayesian Deep Learning

Kenyon Ng, Chris van der Heide, Liam Hodgkinson, Susan Wei

展开摘要

The Cold Posterior Effect (CPE) is a phenomenon in Bayesian Deep Learning (BDL), where tempering the posterior to a cold temperature often improves the predictive performance of the posterior predictive distribution (PPD). Although the term ‘CPE’ suggests colder temperatures are inherently better, the BDL community increasingly recognizes that this is not always the case. Despite this, there remains no systematic method for finding the optimal temperature beyond grid search. In this work, we propose a data-driven approach to select the temperature that maximizes test log-predictive density, treating the temperature as a model parameter and estimating it directly from the data. We empirically demonstrate that our method performs comparably to grid search, at a fraction of the cost, across both regression and classification tasks. Finally, we highlight the differing perspectives on CPE between the BDL and Generalized Bayes communities: while the former primarily emphasizes the predictive performance of the PPD, the latter prioritizes the utility of the posterior under model misspecification; these distinct objectives lead to different temperature preferences.

Relational Causal Discovery with Latent Confounders

Matteo Negro, Andrea Piras, Ragib Ahsan, David Arbour, Elena Zheleva

展开摘要

Estimating causal effects from real-world relational data can be challenging when the underlying causal model and potential confounders are unknown. While several causal discovery algorithms exist for learning causal models with latent confounders from data, they assume that the data is independent and identically distributed (i.i.d.) and are not well-suited for learning from relational data. Similarly, existing relational causal discovery algorithms assume causal sufficiency, which is unrealistic for many real-world datasets. To address this gap, we propose RelFCI, a sound and complete causal discovery algorithm for relational data with latent confounders. Our work builds upon the Fast Causal Inference (FCI) and Relational Causal Discovery (RCD) algorithms and it defines new graphical models, necessary to support causal discovery in relational domains. We also establish soundness and completeness guarantees for relational d-separation with latent confounders. We present experimental results demonstrating the effectiveness of RelFCI in identifying the correct causal structure in relational causal models with latent confounders.

展开摘要

Variational inequalities (VIs) have emerged as a universal framework for solving a wide range of problems. A broad spectrum of applications include optimization, equilibrium analysis, reinforcement learning, and the rapidly evolving field of generative adversarial networks (GANs). Stochastic methods have proven to be powerful tools for addressing such problems, but they often suffer from irreducible variance, necessitating the development of variance reduction techniques. Among these, SARAH-based algorithms have demonstrated remarkable practical effectiveness. In this work, we propose a new stochastic variance reduced algorithm for solving stochastic variational inequalities. We push the boundaries of existing methodologies by leveraging PAGE method to solve VIs. Unlike prior studies, which lacked theoretical guarantees under general assumptions, we establish rigorous convergence rates, thus closing a crucial gap in the literature. Our contributions extend both theoretical understanding and practical advancements in solving variational inequalities. To substantiate our claims, we conduct extensive experiments across diverse benchmarks including widely studied denoising task. The results consistently showcase the superior efficiency of our approach, underscoring its potential for real-world applications.

SpinSVAR: Estimating Structural Vector Autoregression Assuming Sparse Input

Panagiotis Misiakos, Markus Püschel

展开摘要

We introduce SpinSVAR, a novel method for estimating a (linear) structural vector autoregression (SVAR) from time-series data under a sparse input assumption. Unlike prior approaches using Gaussian noise, we model the input as independent and identically distributed (i.i.d.) Laplacian variables, enforcing sparsity and yielding a maximum likelihood estimator (MLE) based on least absolute error regression. We provide theoretical consistency guarantees for the MLE under mild assumptions. SpinSVAR is efficient: it can leverage GPU acceleration to scale to thousands of nodes. On synthetic data with Laplacian or Bernoulli-uniform inputs, SpinSVAR outperforms state-of-the-art methods in accuracy and runtime. When applied to S P 500 data, it clusters stocks by sectors and identifies significant structural shocks linked to major price movements, demonstrating the viability of our sparse input assumption.

ODD: Overlap-aware Estimation of Model Performance under Distribution Shift

Aayush Mishra, Anqi Liu

展开摘要

Reliable and accurate estimation of the error of an ML model in unseen test domains is an important problem for safe intelligent systems. Prior work uses \textit{disagreement discrepancy} (\disdis) to derive practical error bounds under distribution shifts. It optimizes for a maximally disagreeing classifier on the target domain to bound the error of a given source classifier. Although this approach offers a reliable and competitively accurate estimate of the target error, we identify a problem in this approach which causes the disagreement discrepancy objective to compete in the overlapping region between source and target domains. With an intuitive assumption that the target disagreement should be no more than the source disagreement in the overlapping region due to high enough support, we devise Overlap-aware Disagreement Discrepancy (\odd). Our \odd-based bound uses domain-classifiers to estimate domain-overlap and better predicts target performance than \disdis. We conduct experiments on a wide array of benchmarks to show that our method improves the overall performance-estimation error while remaining valid and reliable. Our code and results are available on \href{https://github.com/aamixsh/odd}{GitHub}.

A Quantum Information Theoretic Approach to Tractable Probabilistic Models

Pedro Zuidberg Dos Martires

展开摘要

By recursively nesting sums and products, probabilistic circuits have emerged in recent years as an attractive class of generative models as they enjoy, for instance, polytime marginalization of random variables. In this work we study these machine learning models using the framework of quantum information theory, leading to the introduction of positive unital circuits (PUnCs), which generalize circuit evaluations over positive real-valued probabilities to circuit evaluations over positive semi-definite matrices. As a consequence, PUnCs strictly generalize probabilistic circuits as well as recently introduced circuit classes such as PSD circuits.
