Permutation Equivariant Neural Networks for Symmetric Tensors

Edward Pearce-Crump

展开摘要

Incorporating permutation equivariance into neural networks has proven to be useful in ensuring that models respect symmetries that exist in data. Symmetric tensors, which naturally appear in statistics, machine learning, and graph theory, are essential for many applications in physics, chemistry, and materials science, amongst others. However, existing research on permutation equivariant models has not explored symmetric tensors as inputs, and most prior work on learning from these tensors has focused on equivariance to Euclidean groups. In this paper, we present two different characterisations of all linear permutation equivariant functions between symmetric power spaces of $\mathbb{R}^{n}$. We show on two tasks that these functions are highly data efficient compared to standard MLPs and have potential to generalise well to symmetric tensors of different sizes.

展开摘要

3D Geometric Graph Neural Networks (GNNs) have emerged as transformative tools for modeling molecular data. Despite their predictive power, these models often suffer from limited interpretability, raising concerns for scientific applications that require reliable and transparent insights. While existing methods have primarily focused on explaining molecular substructures in 2D GNNs, the transition to 3D GNNs introduces unique challenges, such as handling the implicit dense edge structures created by a cutoff radius. To tackle this, we introduce a novel explanation method specifically designed for 3D GNNs, which localizes the explanation to the immediate neighborhood of each node within the 3D space. Each node is assigned an radius of influence, defining the localized region within which message passing captures spatial and structural interactions crucial for the model's predictions. This method leverages the spatial and geometric characteristics inherent in 3D graphs. By constraining the subgraph to a localized radius of influence, the approach not only enhances interpretability but also aligns with the physical and structural dependencies typical of 3D graph applications, such as molecular learning.

TTFSFormer: A TTFS-based Lossless Conversion of Spiking Transformer

Lusen Zhao, Zihan Huang, Jianhao Ding, Zhaofei Yu

展开摘要

ANN-to-SNN conversion has emerged as a key approach to train Spiking Neural Networks (SNNs), particularly for Transformer architectures, as it maps pre-trained ANN parameters to SNN equivalents without requiring retraining, thereby preserving ANN accuracy while eliminating training costs. Among various coding methods used in ANN-to-SNN conversion, time-to-first-spike (TTFS) coding, which allows each neuron to at most one spike, offers significantly lower energy consumption. However, while previous TTFS-based SNNs have achieved comparable performance with convolutional ANNs, the attention mechanism and nonlinear layers in Transformer architectures remains a challenge by existing SNNs with TTFS coding. This paper proposes a new neuron structure for TTFS coding that expands its representational range and enhances the capability to process nonlinear functions, along with detailed designs of nonlinear neurons for different layers in Transformer. Experimental results on different models demonstrate that our proposed method can achieve high accuracy with significantly lower energy consumption. To the best of our knowledge, this is the first work to focus on converting Transformer to SNN with TTFS coding.

Score Matching with Missing Data

Josh Givens, Song Liu, Henry Reeve

展开摘要

Score matching is a vital tool for learning the distribution of data with applications across many areas including diffusion processes, energy based modelling, and graphical model estimation. Despite all these applications, little work explores its use when data is incomplete. We address this by adapting score matching (and its major extensions) to work with missing data in a flexible setting where data can be partially missing over any subset of the coordinates. We provide two separate score matching variations for general use, an importance weighting (IW) approach, and a variational approach. We provide finite sample bounds for our IW approach in finite domain settings and show it to have especially strong performance in small sample lower dimensional cases. Complementing this, we show our variational approach to be strongest in more complex high-dimensional settings which we demonstrate on graphical model estimation tasks on both real and simulated data.

An Instrumental Value for Data Production and its Application to Data Pricing

Rui Ai, Boxiang Lyu, Zhaoran Wang, Zhuoran Yang, Haifeng Xu

展开摘要

We develop a framework for capturing the instrumental value of data production processes, which accounts for two key factors: (a) the context of the agent’s decision-making; (b) how much data or information the buyer already possesses. We "micro-found" our data valuation function by establishing its connection to classic notions of signals and information design in economics. When instantiated in Bayesian linear regression, our value naturally corresponds to information gain. Applying our proposed data value in Bayesian linear regression for monopoly pricing, we show that if the seller can fully customize data production, she can extract the first-best revenue (i.e., full surplus) from any population of buyers, i.e., achieving first-degree price discrimination. If data can only be constructed from an existing data pool, this limits the seller’s ability to customize, and achieving first-best revenue becomes generally impossible. However, we design a mechanism that achieves seller revenue at most $\log(\kappa)$ less than the first-best, where $\kappa$ is the condition number associated with the data matrix. As a corollary, the seller extracts the first-best revenue in the multi-armed bandits special case.

Code-Generated Graph Representations Using Multiple LLM Agents for Material Properties Prediction

Jiao Huang, Qianli Xing, Jinglong Ji, Bo Yang

展开摘要

Graph neural networks have recently demonstrated remarkable performance in predicting material properties. Crystalline material data is manually encoded into graph representations. Existing methods incorporate different attributes into constructing representations to satisfy the constraints arising from symmetries of material structure. However, existing methods for obtaining graph representations are specific to certain constraints, which are ineffective when facing new constraints. In this work, we propose a code generation framework with multiple large language model agents to obtain representations named Rep-CodeGen with three iterative stages simulating an evolutionary algorithm. To the best of our knowledge, Rep-CodeGen is the first framework for automatically generating code to obtain representations that can be used when facing new constraints. Furthermore, a type of representation from generated codes by our framework satisfies six constraints, with codes satisfying three constraints as bases. Extensive experiments on two real-world material datasets show that a property prediction method based on such a graph representation achieves state-of-the-art performance in material property prediction tasks.

Making Hard Problems Easier with Custom Data Distributions and Loss Regularization: A Case Study in Modular Arithmetic

Eshika Saxena, Alberto Alfarano, Emily Wenger, Kristin E. Lauter

展开摘要

Recent work showed that ML-based attacks on Learning with Errors (LWE), a hard problem used in post-quantum cryptography, outperform classical algebraic attacks in certain settings. Although promising, ML attacks struggle to scale to more complex LWE settings. Prior work connected this issue to the difficulty of training ML models to do modular arithmetic, a core feature of the LWE problem. To address this, we develop techniques that significantly boost the performance of ML models on modular arithmetic tasks—enabling the models to sum up to $N=128$ elements modulo $q \le 974269$. Our core innovation is the use of custom training data distributions and a carefully designed loss function that better represents the problem structure. We apply an initial proof of concept of our techniques to LWE specifically and find that they allow recovery of 2x harder secrets than prior work. Our techniques also help ML models learn other well-studied problems better, including copy, associative recall, and parity, motivating further study.

Rhomboid Tiling for Geometric Graph Deep Learning

Yipeng Zhang, Longlong Li, KELIN XIA

展开摘要

Graph Neural Networks (GNNs) have proven effective for learning from graph-structured data through their neighborhood-based message passing framework. Many hierarchical graph clustering pooling methods modify this framework by introducing clustering-based strategies, enabling the construction of more expressive and powerful models. However, all of these message passing framework heavily rely on the connectivity structure of graphs, limiting their ability to capture the rich geometric features inherent in geometric graphs. To address this, we propose Rhomboid Tiling (RT) clustering, a novel clustering method based on the rhomboid tiling structure, which performs clustering by leveraging the complex geometric information of the data and effectively extracts its higher-order geometric structures. Moreover, we design RTPool, a hierarchical graph clustering pooling model based on RT clustering for graph classification tasks. The proposed model demonstrates superior performance, outperforming 21 state-of-the-art competitors on all the 7 benchmark datasets.

LDMol: A Text-to-Molecule Diffusion Model with Structurally Informative Latent Space Surpasses AR Models

Jinho Chang, Jong Chul Ye

展开摘要

With the emergence of diffusion models as a frontline generative model, many researchers have proposed molecule generation techniques with conditional diffusion models. However, the unavoidable discreteness of a molecule makes it difficult for a diffusion model to connect raw data with highly complex conditions like natural language. To address this, here we present a novel latent diffusion model dubbed LDMol for text-conditioned molecule generation. By recognizing that the suitable latent space design is the key to the diffusion model performance, we employ a contrastive learning strategy to extract novel feature space from text data that embeds the unique characteristics of the molecule structure. Experiments show that LDMol outperforms the existing autoregressive baselines on the text-to-molecule generation benchmark, being one of the first diffusion models that outperforms autoregressive models in textual data generation with a better choice of the latent domain. Furthermore, we show that LDMol can be applied to downstream tasks such as molecule-to-text retrieval and text-guided molecule editing, demonstrating its versatility as a diffusion model.

Generalized Venn and Venn-Abers Calibration with Applications in Conformal Prediction

Lars van der Laan, Ahmed Alaa

展开摘要

Ensuring model calibration is critical for reliable prediction, yet popular distribution-free methods such as histogram binning and isotonic regression offer only asymptotic guarantees. We introduce a unified framework for Venn and Venn-Abers calibration that extends Vovk's approach beyond binary classification to a broad class of prediction tasks defined by generic loss functions. Our method transforms any perfectly in-sample calibrated predictor into a set-valued predictor that, in finite samples, outputs at least one marginally calibrated point prediction. These set predictions shrink asymptotically and converge to a conditionally calibrated prediction, capturing epistemic uncertainty. We further propose Venn multicalibration, a new approach for achieving finite-sample calibration across subpopulations. For quantile loss, our framework recovers group-conditional and multicalibrated conformal prediction as special cases and yields novel prediction intervals with quantile-conditional coverage.

Poly2Vec: Polymorphic Fourier-Based Encoding of Geospatial Objects for GeoAI Applications

Maria Despoina Siampou, Jialiang Li, John Krumm, Cyrus Shahabi, Hua Lu

展开摘要

Encoding geospatial objects is fundamental for geospatial artificial intelligence (GeoAI) applications, which leverage machine learning (ML) models to analyze spatial information. Common approaches transform each object into known formats, like image and text, for compatibility with ML models. However, this process often discards crucial spatial information, such as the object's position relative to the entire space, reducing downstream task effectiveness. Alternative encoding methods that preserve some spatial properties are often devised for specific data objects (e.g., point encoders), making them unsuitable for tasks that involve different data types (i.e., points, polylines, and polygons). To this end, we propose Poly2Vec, a polymorphic Fourier-based encoding approach that unifies the representation of geospatial objects, while preserving the essential spatial properties. Poly2Vec incorporates a learned fusion module that adaptively integrates the magnitude and phase of the Fourier transform for different tasks and geometries. We evaluate Poly2Vec on five diverse tasks, organized into two categories. The first empirically demonstrates that Poly2Vec consistently outperforms object-specific baselines in preserving three key spatial relationships: topology, direction, and distance. The second shows that integrating Poly2Vec into a state-of-the-art GeoAI workflow improves the performance in two popular tasks: population prediction and land use inference.

Federated Oriented Learning: A Practical One-Shot Personalized Federated Learning Framework

Guan Huang, Tao Shu

展开摘要

Personalized Federated Learning (PFL) has become a promising learning paradigm, enabling the training of high-quality personalized models through multiple communication rounds between clients and a central server. However, directly applying traditional PFL in real-world environments where communication is expensive, limited, or infeasible is challenging, as seen in Low Earth Orbit (LEO) satellite constellations, which face severe communication constraints due to their high mobility, limited contact windows. To address these issues, we introduce Federated Oriented Learning (FOL), a novel four-stage one-shot PFL algorithm designed to enhance local model performance by leveraging neighboring models within stringent communication constraints. FOL comprises model pretraining, model collection, model alignment (via fine-tuning, pruning, post fine-tuning, and ensemble refinement), and knowledge distillation stages. We establish two theoretical guarantees on empirical risk discrepancy between student and teacher models and the convergence of the distillation process. Extensive experiments on datasets Wildfire, Hurricane, CIFAR-10, CIFAR-100, and SVHN demonstrate that FOL consistently outperforms state-of-the-art one-shot Federated Learning (OFL) methods; for example, it achieves accuracy improvements of up to 39.24\% over the baselines on the Wildfire dataset.

Enforcing Idempotency in Neural Networks

Nikolaj Banke Jensen, Jamie Vicary

展开摘要

In this work, we propose a new architecture-agnostic method for training idempotent neural networks. An idempotent operator satisfies $f(x) = f(f(x))$, meaning it can be applied iteratively with no effect beyond the first application. Some neural networks used in data transformation tasks, such as image generation and augmentation, can represent non-linear idempotent projections. Using methods from perturbation theory we derive the recurrence relation ${\mathbf{K}' \leftarrow 3\mathbf{K}^2 - 2\mathbf{K}^3}$ for iteratively projecting a real-valued matrix $\mathbf{K}$ onto the manifold of idempotent matrices. Our analysis shows that for linear, single-layer MLP networks this projection 1) has idempotent fixed points, and 2) is attracting only around idempotent points. We give an extension to non-linear networks by considering our approach as a substitution of the gradient for the canonical loss function, achieving an architecture-agnostic training scheme. We provide experimental results for MLP- and CNN-based architectures with significant improvement in idempotent error over the canonical gradient-based approach. Finally, we demonstrate practical applications of the method as we train a generative network successfully using only a simple reconstruction loss paired with our method.

展开摘要

Language Models (LMs) have advanced diagnosis prediction by leveraging the semantic understanding of medical concepts in Electronic Health Records (EHRs). Despite these advancements, existing LM-based methods often fail to capture the structures of medical concepts (e.g., hierarchy structure from domain knowledge). In this paper, we propose BoxLM, a novel framework that unifies the structures and semantics of medical concepts for diagnosis prediction. Specifically, we propose a structure-semantic fusion mechanism via box embeddings, which integrates both ontology-driven and EHR-driven hierarchical structures with LM-based semantic embeddings, enabling interpretable medical concept representations. Furthermore, in the box-aware diagnosis prediction module, an evolve-and-memorize patient box learning mechanism is proposed to model the temporal dynamics of patient visits, and a volume-based similarity measurement is proposed to enable accurate diagnosis prediction. Extensive experiments demonstrate that BoxLM consistently outperforms state-of-the-art baselines, especially achieving strong performance in few-shot learning scenarios, showcasing its practical utility in real-world clinical settings.

展开摘要

Multimodal protein language models (PLMs) integrate sequence and token-based structural information, serving as a powerful foundation for protein modeling, generation, and design. However, the reliance on tokenizing 3D structures into discrete tokens causes substantial loss of fidelity about fine-grained structural details and correlations. In this paper, we systematically elucidate the design space of multimodal PLMs to overcome their limitations. We identify tokenization loss and inaccurate structure token predictions by the PLMs as major bottlenecks. To address these, our proposed design space covers improved generative modeling, structure-aware architectures and representation learning, and data exploration. Our advancements approach finer-grained supervision, demonstrating that token-based multimodal PLMs can achieve robust structural modeling. The effective design methods dramatically improve the structure generation diversity, and notably, folding abilities of our 650M model by reducing the RMSD from 5.52 to 2.36 on PDB testset, even outperforming 3B baselines and on par with the specialized folding models. BARNN: A Bayesian Autoregressive and Recurrent Neural Network

Dario Coscia, Max Welling, Nicola Demo, Gianluigi Rozza

展开摘要

Autoregressive and recurrent networks have achieved remarkable progress across various fields, from weather forecasting to molecular generation and Large Language Models. Despite their strong predictive capabilities, these models lack a rigorous framework for addressing uncertainty, which is key in scientific applications such as PDE solving, molecular generation and machine l earning Force Fields. To address this shortcoming we present BARNN: a variational Bayesian Autoregressive and Recurrent Neural Network. BARNNs aim to provide a principled way to turn any autoregressive or recurrent model into its Bayesian version. BARNN is based on the variational dropout method, allowing to apply it to large recurrent neural networks as well. We also introduce a temporal version of the “Variational Mixtures of Posteriors” prior (tVAMP-prior) to make Bayesian inference efficient and well-calibrated. Extensive experiments on PDE modelling and molecular generation demonstrate that BARNN not only achieves comparable or superior accuracy compared to existing methods, but also excels in uncertainty quantification and modelling long-range dependencies.

Deep Electromagnetic Structure Design Under Limited Evaluation Budgets

展开摘要

Electromagnetic structure (EMS) design plays a critical role in developing advanced antennas and materials, but remains challenging due to high-dimensional design spaces and expensive evaluations. While existing methods commonly employ high-quality predictors or generators to alleviate evaluations, they are often data-intensive and struggle with real-world scale and budget constraints. To address this, we propose a novel method called Progressive Quadtree-based Search (PQS). Rather than exhaustively exploring the high-dimensional space, PQS converts the conventional image-like layout into a quadtree-based hierarchical representation, enabling a progressive search from global patterns to local details. Furthermore, to lessen reliance on highly accurate predictors, we introduce a consistency-driven sample selection mechanism. This mechanism quantifies the reliability of predictions, balancing exploitation and exploration when selecting candidate designs. We evaluate PQS on two real-world engineering tasks, i.e., Dual-layer Frequency Selective Surface and High-gain Antenna. Experimental results show that our method can achieve satisfactory designs under limited computational budgets, outperforming baseline methods. In particular, compared to generative approaches, it cuts evaluation costs by 75∼85%, effectively saving 20.27∼38.80 days of product designing cycle.

Counterfactual Voting Adjustment for Quality Assessment and Fairer Voting in Online Platforms with Helpfulness Evaluation

Chang Liu, Yixin Wang, Moontae Lee

展开摘要

Efficient access to high-quality information is vital for online platforms. To promote more useful information, users not only create new content but also evaluate existing content, often through helpfulness voting. Although aggregated votes help service providers rank their user content, these votes are often biased by disparate accessibility per position and the cascaded influence of prior votes. For a fairer assessment of information quality, we propose the Counterfactual Voting Adjustment (CVA), a causal framework that accounts for the context in which individual votes are cast. Through preliminary and semi-synthetic experiments, we show that CVA effectively models the position and herding biases, accurately recovering the predefined content quality. In a real experiment, we demonstrate that reranking content based on the learned quality by CVA exhibits stronger alignment with both user sentiment and quality evaluation assessed by GPT-4o, outperforming system rankings based on aggregated votes and model-based rerankings without causal inference. Beyond the individual quality inference, our embeddings offer comparative insights into the behavioral dynamics of expert user groups across 120 major StackExchange communities.

Discovering Physics Laws of Dynamical Systems via Invariant Function Learning

Shurui Gui, Xiner Li, Shuiwang Ji

展开摘要

We consider learning underlying laws of dynamical systems governed by ordinary differential equations (ODE). A key challenge is how to discover intrinsic dynamics across multiple environments while circumventing environment-specific mechanisms. Unlike prior work, we tackle more complex environments where changes extend beyond function coefficients to entirely different function forms. For example, we demonstrate the discovery of ideal pendulum's natural motion $\alpha^2 \sin{\theta_t}$ by observing pendulum dynamics in different environments, such as the damped environment $\alpha^2 \sin(\theta_t) - \rho \omega_t$ and powered environment $\alpha^2 \sin(\theta_t) + \rho \frac{\omega_t}{\left|\omega_t\right|}$. Here, we formulate this problem as an *invariant function learning* task and propose a new method, known as **D**isentanglement of **I**nvariant **F**unctions (DIF), that is grounded in causal analysis. We propose a causal graph and design an encoder-decoder hypernetwork that explicitly disentangles invariant functions from environment-specific dynamics. The discovery of invariant functions is guaranteed by our information-based principle that enforces the independence between extracted invariant functions and environments. Quantitative comparisons with meta-learning and invariant learning baselines on three ODE systems demonstrate the effectiveness and efficiency of our method. Furthermore, symbolic regression explanation results highlight the ability of our framework to uncover intrinsic laws.

Graph Minimum Factor Distance and Its Application to Large-Scale Graph Data Clustering

Jicong Fan

展开摘要

Measuring the distance or similarity between graphs is the foundation of many graph analysis tasks, such as graph classification and clustering, but remains a challenge on large datasets. In this work, we treat the adjacency matrices of two graphs as two kernel matrices given by some unknown indefinite kernel function performed on two discrete distributions and define the distance between the two distributions as a measure, called MMFD, of the dissimilarity between two graphs. We show that MMFD is a pseudo-metric. Although the initial definition of MMFD seems complex, we show that it has a closed-form solution with extremely simple computation. To further improve the efficiency of large-scale clustering, we propose an MMFD-KM with linear space and time complexity with respect to the number of graphs. We also provide a generalization of MMFD, called MFD, which is more effective in exploiting the information of factors of adjacency matrices. The experiments on simulated graphs intuitively show that our methods are effective in comparing graphs. The experiments on real-world datasets demonstrate that, compared to the competitors, our methods have much better clustering performance in terms of three evaluation metrics and time cost.
