Sidechain conditioning and modeling for full-atom protein sequence design with FAMPNN

Talal Widatalla, Richard W. Shuai, Brian Hie, Possu Huang

展开摘要

Leading deep learning-based methods for fixed-backbone protein sequence design do not model protein sidechain conformation during sequence generation despite the large role the three-dimensional arrangement of sidechain atoms play in protein conformation, stability, and overall protein function. Instead, these models implicitly reason about crucial sidechain interactions based solely on backbone geometry and amino-acid sequence. To address this, we present FAMPNN (Full-Atom MPNN), a sequence design method that explicitly models both sequence identity and sidechain conformation for each residue, where the per-token distribution of a residue’s discrete amino acid identity and its continuous sidechain conformation are learned with a combined categorical cross-entropy and diffusion loss objective. We demonstrate learning these distributions jointly is a highly synergistic task that both improves sequence recovery while achieving state-of-the-art sidechain packing. Furthermore, benefits from explicit full-atom modeling generalize from sequence recovery to practical protein design applications, such as zero-shot prediction of experimental binding and stability measurements.

GRU: Mitigating the Trade-off between Unlearning and Retention for LLMs

Yue Wang, Qizhou Wang, Feng Liu, Wei Huang, Yali Du, Xiaojiang Du, Bo Han

展开摘要

Large language model (LLM) unlearning has demonstrated its essential role in removing privacy and copyright-related responses, crucial for their legal and safe applications. However, the pursuit of complete unlearning often comes with substantial costs due to its compromises in their general functionality, leading to a notorious trade-off between unlearning and retention. It motivates this paper to explore enhanced unlearning schemes that can mitigate this trade-off. Specifically, we propose Gradient Rectified Unlearning (GRU), an improved framework that regulates the directions of gradient updates during the unlearning procedure such that their side impacts on other, unrelated responses can be minimized. GRU is easy and general to implement, demonstrating practical effectiveness across a variety of well-established unlearning benchmarks.

展开摘要

Most current precipitation nowcasting methods aim to capture the underlying spatiotemporal dynamics of precipitation systems by minimizing the mean square error (MSE). However, these methods often neglect effective constraints on the data distribution, leading to unsatisfactory prediction accuracy and image quality, especially for long forecast sequences. To address this limitation, we propose a precipitation nowcasting model incorporating perceptual constraints. This model reformulates precipitation nowcasting as a posterior MSE problem under such constraints. Specifically, we first obtain the posteriori mean sequences of precipitation forecasts using a precipitation estimator. Subsequently, we construct the transmission between distributions using rectified flow. To enhance the focus on distant frames, we design a frame sampling strategy that gradually increases the corresponding weights. We theoretically demonstrate the reliability of our solution, and experimental results on two publicly available radar datasets demonstrate that our model is effective and outperforms current state-of-the-art models.

Inverse Flow and Consistency Models

展开摘要

Inverse generation problems, such as denoising without ground truth observations, is a critical challenge in many scientific inquiries and real-world applications. While recent advances in generative models like diffusion models, conditional flow matching, and consistency models achieved impressive results by casting generation as denoising problems, they cannot be directly used for inverse generation without access to clean data. Here we introduce Inverse Flow (IF), a novel framework that enables using these generative models for inverse generation problems including denoising without ground truth. Inverse Flow can be flexibly applied to nearly any continuous noise distribution and allows complex dependencies. We propose two algorithms for learning Inverse Flows, Inverse Flow Matching (IFM) and Inverse Consistency Model (ICM). Notably, to derive the computationally efficient, simulation-free inverse consistency model objective, we generalized consistency training to any forward diffusion processes or conditional flows, which have applications beyond denoising. We demonstrate the effectiveness of IF on synthetic and real datasets, outperforming prior approaches while enabling noise distributions that previous methods cannot support. Finally, we showcase applications of our techniques to fluorescence microscopy and single-cell genomics data, highlighting IF's utility in scientific problems. Overall, this work expands the applications of powerful generative models to inversion generation problems.

展开摘要

In this paper, we investigate how to push the performance limits of serving Deep Neural Network (DNN) models on CPU-based servers. Specifically, we observe that while intra-operator parallelism across multiple threads is an effective way to reduce inference latency, it provides diminishing returns. Our primary insight is that instead of running a single instance of a model with all available threads on a server, running multiple instances each with smaller batch sizes and fewer threads for intra-op parallelism can provide lower inference latency. However, the right configuration is hard to determine manually since it is workload- (DNN model and batch size used by the serving system) and deployment-dependent (number of CPU cores on server). We present Packrat, a new serving system for online inference that given a model and batch size (𝐵) algorithmically picks the optimal number of instances (𝑖), the number of threads each should be allocated (𝑡), and the batch sizes each should operate on (𝑏) that minimizes latency. Packrat is built as an extension to TorchServe and supports online reconfigurations to avoid serving downtime. Averaged across a range of batch sizes, Packrat improves inference latency by 1.43× to 1.83× on a range of commonly used DNNs.

展开摘要

Solving partial differential equations (PDEs) by numerical methods meet computational cost challenge for getting the accurate solution since fine grids and small time steps are required. Machine learning can accelerate this process, but struggle with weak generalizability, interpretability, and data dependency, as well as suffer in long-term prediction. To this end, we propose a PDE-embedded network with multiscale time stepping (MultiPDENet), which fuses the scheme of numerical methods and machine learning, for accelerated simulation of flows. In particular, we design a convolutional filter based on the structure of finite difference stencils with a small number of parameters to optimize, which estimates the equivalent form of spatial derivative on a coarse grid to minimize the equation's residual. A Physics Block with a 4th-order Runge-Kutta integrator at the fine time scale is established that embeds the structure of PDEs to guide the prediction. To alleviate the curse of temporal error accumulation in long-term prediction, we introduce a multiscale time integration approach, where a neural network is used to correct the prediction error at a coarse time scale. Experiments across various PDE systems, including the Navier-Stokes equations, demonstrate that MultiPDENet can accurately predict long-term spatiotemporal dynamics, even given small and incomplete training data, e.g., spatiotemporally down-sampled datasets. MultiPDENet achieves the state-of-the-art performance compared with other neural baseline models, also with clear speedup compared to classical numerical methods

展开摘要

Effective epidemic forecasting is critical for public health strategies and efficient medical resource allocation, especially in the face of rapidly spreading infectious diseases. However, existing deep-learning methods often overlook the dynamic nature of epidemics and fail to account for the specific mechanisms of disease transmission. In response to these challenges, we introduce an innovative end-to-end framework called Epidemiology-Aware Neural ODE with Continuous Disease Transmission Graph (EARTH) in this paper. To learn continuous and regional disease transmission patterns, we first propose EANO, which seamlessly integrates the neural ODE approach with the epidemic mechanism, considering the complex spatial spread process during epidemic evolution. Additionally, we introduce GLTG to model global infection trends and leverage these signals to guide local transmission dynamically. To accommodate both the global coherence of epidemic trends and the local nuances of epidemic transmission patterns, we build a cross-attention approach to fuse the most meaningful information for forecasting. Through the smooth synergy of both components, EARTH offers a more robust and flexible approach to understanding and predicting the spread of infectious diseases. Extensive experiments show EARTH superior performance in forecasting real-world epidemics compared to state-of-the-art methods. The code is available at https://github.com/GuanchengWan/EARTH.

Improved Discretization Complexity Analysis of Consistency Models: Variance Exploding Forward Process and Decay Discretization Scheme

Ruofeng Yang, Bo Jiang, Cheng Chen, Shuai Li

展开摘要

Consistency models, a new class of one-step generative models, have shown competitive performance with multi-step diffusion models. The most challenging part of consistency models is the training process, which discretizes the continuous diffusion process into $K$ steps and trains a one-step mapping function on these discretized timepoints. Despite the empirical success, only a few works focus on the discretization complexity $K$, and their setting is far from that of empirical works. More specifically, the current theoretical works analyze the variance preserving (VP) diffusion process with a uniform stepsize, while empirical works adopt a variance exploding (VE) process with a decay discretization stepsize. As a result, these works suffer from large discretization complexity and fail to explain the empirical success of consistency models. To close the gap between theory and application, we analyze consistency models with (1) VE process and (2) decay stepsize and prove the state-of-the-art discretization complexity for consistency models. This result is competitive with the results of diffusion models and shows the potential of consistency models. To balance the computation and performance, previous empirical work further proposes a $2$-step consistency algorithm. In this work, we also analyze the role of $2$-step sampling and show that it improves the discretization complexity compared with one-step generation.

展开摘要

While financial data presents one of the most challenging and interesting sequence modelling tasks due to high noise, heavy tails, and strategic interactions, progress in this area has been hindered by the lack of consensus on quantitative evaluation paradigms. To address this, we present **LOB-Bench**, a benchmark, implemented in python, designed to evaluate the quality and realism of generative message-by-order data for limit order books (LOB) in the LOBSTER format. Our framework measures distributional differences in conditional and unconditional statistics between generated and real LOB data, supporting flexible multivariate statistical evaluation. The benchmark also includes features commonly used LOB statistics such as spread, order book volumes, order imbalance, and message inter-arrival times, along with scores from a trained discriminator network. Lastly, LOB-Bench contains "market impact metrics", i.e. the cross-correlations and price response functions for specific events in the data. We benchmark generative autoregressive state-space models, a (C)GAN, as well as a parametric LOB model and find that the autoregressive GenAI approach beats traditional model classes.

展开摘要

Structure-based molecule optimization (SBMO) aims to optimize molecules with both continuous coordinates and discrete types against protein targets. A promising direction is to exert gradient guidance on generative models given its remarkable success in images, but it is challenging to guide discrete data and risks inconsistencies between modalities. To this end, we leverage a continuous and differentiable space derived through Bayesian inference, presenting Molecule Joint Optimization (MolJO), the gradient-based SBMO framework that facilitates joint guidance signals across different modalities while preserving SE(3)-equivariance. We introduce a novel backward correction strategy that optimizes within a sliding window of the past histories, allowing for a seamless trade-off between explore-and-exploit during optimization. MolJO achieves state-of-the-art performance on CrossDocked2020 benchmark (Success Rate 51.3\%, Vina Dock -9.05 and SA 0.78), more than 4x improvement in Success Rate compared to the gradient-based counterpart, and 2x ``Me-Better'' Ratio as much as 3D baselines. Furthermore, we extend MolJO to a wide range of optimization settings, including multi-objective optimization and challenging tasks in drug design such as R-group optimization and scaffold hopping, further underscoring its versatility. 展开摘要

Detecting a minor average treatment effect is a major challenge in large-scale applications, where even minimal improvements can have a significant economic impact. Traditional methods, reliant on normal distribution-based or expanded statistics, often fail to identify such minor effects because of their inability to handle small discrepancies with sufficient sensitivity. This work leverages a counterfactual outcome framework and proposes a maximum probability-driven two-armed bandit (TAB) process by weighting the mean volatility statistic, which controls Type I error. The implementation of permutation methods further enhances the robustness and efficacy. The established strategic central limit theorem (SCLT) demonstrates that our approach yields a more concentrated distribution under the null hypothesis and a less concentrated one under the alternative hypothesis, greatly improving statistical power. The experimental results indicate a significant improvement in the A/B testing, highlighting the potential to reduce experimental costs while maintaining high statistical power.

展开摘要

Polymer conformation generation is a critical task that enables atomic-level studies of diverse polymer materials. While significant advances have been made in designing conformation generation methods for small molecules and proteins, these methods struggle to generate polymer conformations due to their unique structural characteristics. Meanwhile, the scarcity of polymer conformation datasets further limits the progress, making this important area largely unexplored. In this work, we propose PolyConf, a pioneering tailored polymer conformation generation method that leverages hierarchical generative models to unlock new possibilities. Specifically, we decompose the polymer conformation into a series of local conformations (i.e., the conformations of its repeating units), generating these local conformations through an autoregressive model, and then generating their orientation transformations via a diffusion model to assemble them into the complete polymer conformation. Moreover, we develop the first benchmark with a high-quality polymer conformation dataset derived from molecular dynamics simulations to boost related research in this area. The comprehensive evaluation demonstrates that PolyConf consistently outperforms existing conformation generation methods, thus facilitating advancements in polymer modeling and simulation. 展开摘要

Proteins typically exist in complexes, interacting with other proteins or biomolecules to perform their specific biological roles. Research on single-chain protein modeling has been extensively and deeply explored, with advancements seen in models like the series of ESM and AlphaFold2. Despite these developments, the study and modeling of multi-chain proteins remain largely uncharted, though they are vital for understanding biological functions. Recognizing the importance of these interactions, we introduce APM (all-Atom Protein generative Model), a model specifically designed for modeling multi-chain proteins. By integrating atom-level information and leveraging data on multi-chain proteins, APM is capable of precisely modeling inter-chain interactions and designing protein complexes with binding capabilities from scratch. It also performs folding and inverse-folding tasks for multi-chain proteins. Moreover, APM demonstrates versatility in downstream applications: it achieves enhanced performance through supervised fine-tuning (SFT) while also supporting zero-shot sampling in certain tasks, achieving state-of-the-art results. We released our code at https://github.com/bytedance/apm.

展开摘要

Although deep models have been widely explored in solving partial differential equations (PDEs), previous works are primarily limited to data only with up to tens of thousands of mesh points, far from the million-point scale required by industrial simulations that involve complex geometries. In the spirit of advancing neural PDE solvers to real industrial applications, we present Transolver++, a highly parallel and efficient neural solver that can accurately solve PDEs on million-scale geometries. Building upon previous advancements in solving PDEs by learning physical states via Transolver, Transolver++ is further equipped with an extremely optimized parallelism framework and a local adaptive mechanism to efficiently capture eidetic physical states from massive mesh points, successfully tackling the thorny challenges in computation and physics learning when scaling up input mesh size. Transolver++ increases the single-GPU input capacity to million-scale points for the first time and is capable of continuously scaling input size in linear complexity by increasing GPUs. Experimentally, Transolver++ yields 13\% relative promotion across six standard PDE benchmarks and achieves over 20\% performance gain in million-scale high-fidelity industrial simulations, whose sizes are 100$\times$ larger than previous benchmarks, covering car and 3D aircraft designs.

展开摘要

Accurate weather forecasts are important for disaster prevention, agricultural planning, etc. Traditional numerical weather prediction (NWP) methods offer physically interpretable high-accuracy predictions but are computationally expensive and fail to fully leverage rapidly growing historical data. In recent years, deep learning models have made significant progress in weather forecasting, but challenges remain, such as balancing global and regional high-resolution forecasts, excessive smoothing in extreme event predictions, and insufficient dynamic system modeling. To address these issues, this paper proposes a global-regional nested weather forecasting framework (OneForecast) based on graph neural networks. By combining a dynamic system perspective with multi-grid theory, we construct a multi-scale graph structure and densify the target region to capture local high-frequency features. We introduce an adaptive messaging mechanism, using dynamic gating units to deeply integrate node and edge features for more accurate extreme event forecasting. For high-resolution regional forecasts, we propose a neural nested grid method to mitigate boundary information loss. Experimental results show that OneForecast performs excellently across global to regional scales and short-term to long-term forecasts, especially in extreme event predictions. 展开摘要

To fully leverage the capabilities of diffusion models, we are often interested in optimizing downstream reward functions during inference. While numerous algorithms for reward-guided generation have been recently proposed due to their significance, current approaches predominantly focus on single-shot generation, transitioning from fully noised to denoised states. We propose a novel framework for inference-time reward optimization with diffusion models. Our approach employs an iterative refinement process consisting of two steps in each iteration: noising and reward-guided denoising. This sequential refinement allows for the gradual correction of errors introduced during reward optimization. Finally, we provide a theoretical guarantee for our framework. Finally, we demonstrate its superior empirical performance in protein and DNA design.

展开摘要

We propose Electrostatic Field Matching (EFM), a novel method that is suitable for both generative modelling and distribution transfer tasks. Our approach is inspired by the physics of an electrical capacitor. We place source and target distributions on the capacitor plates and assign them positive and negative charges, respectively. We then learn the capacitor's electrostatic field using a neural network approximator. To map the distributions to each other, we start at one plate of the capacitor and move the samples along the learned electrostatic field lines until they reach the other plate. We theoretically justify that this approach provably yields the distribution transfer. In practice, we demonstrate the performance of our EFM in toy and image data experiments.

TCP-Diffusion: A Multi-modal Diffusion Model for Global Tropical Cyclone Precipitation Forecasting with Change Awareness

Cheng Huang, Pan Mu, Cong Bai, Peter AG Watson

展开摘要

Deep learning methods have made significant progress in regular rainfall forecasting, yet the more hazardous tropical cyclone (TC) rainfall has not received the same attention. While regular rainfall models can offer valuable insights for designing TC rainfall forecasting models, most existing methods suffer from cumulative errors and lack physical consistency. Additionally, these methods overlook the importance of meteorological factors in TC rainfall and their integration with the numerical weather prediction (NWP) model. To address these issues, we propose Tropical Cyclone Precipitation Diffusion (TCP-Diffusion), a multi-modal model for forecasting of TC precipitation given an existing TC in any location globally. It forecasts rainfall around the TC center for the next 12 hours at 3 hourly resolution based on past rainfall observations and multi-modal environmental variables. Adjacent residual prediction (ARP) changes the training target from the absolute rainfall value to the rainfall trend and gives our model the capability of rainfall change awareness, reducing cumulative errors and ensuring physical consistency. Considering the influence of TC-related meteorological factors and the useful information from NWP model forecasts, we propose a multi-model framework with specialized encoders to extract richer information from environmental variables and results provided by NWP models. The results of extensive experiments show that our method outperforms other DL methods and the NWP method from the European Centre for Medium-Range Weather Forecasts (ECMWF).

Improving Memory Efficiency for Training KANs via Meta Learning

Zhangchi Zhao, Jun Shu, Deyu Meng, Zongben Xu

展开摘要

Inspired by the Kolmogorov-Arnold representation theorem, KANs offer a novel framework for function approximation by replacing traditional neural network weights with learnable univariate functions. This design demonstrates significant potential as an efficient and interpretable alternative to traditional MLPs. However, KANs are characterized by a substantially larger number of trainable parameters, leading to challenges in memory efficiency and higher training costs compared to MLPs. To address this limitation, we propose to generate weights for KANs via a smaller meta-learner, called MetaKANs. By training KANs and MetaKANs in an end-to-end differentiable manner, MetaKANs achieve comparable or even superior performance while significantly reducing the number of trainable parameters and maintaining promising interpretability. Extensive experiments on diverse benchmark tasks, including symbolic regression, partial differential equation solving, and image classification, demonstrate the effectiveness of MetaKANs in improving parameter efficiency and memory usage. The proposed method provides an alternative technique for training KANs, that allows for greater scalability and extensibility, and narrows the training cost gap with MLPs stated in the original paper of KANs. Our code is available at \url{https://github.com/Murphyzc/MetaKAN}.
