Enforcing Latent Euclidean Geometry in Single-Cell VAEs for Manifold Interpolation

Alessandro Palma, Sergei Rybakov, Leon Hetzel, Stephan Günnemann, Fabian J Theis

展开摘要

Latent space interpolations are a powerful tool for navigating deep generative models in applied settings. An example is single-cell RNA sequencing, where existing methods model cellular state transitions as latent space interpolations with variational autoencoders, often assuming linear shifts and Euclidean geometry. However, unless explicitly enforced, linear interpolations in the latent space may not correspond to geodesic paths on the data manifold, limiting methods that assume Euclidean geometry in the data representations. We introduce FlatVI, a novel training framework that regularises the latent manifold of discrete-likelihood variational autoencoders towards Euclidean geometry, specifically tailored for modelling single-cell count data. By encouraging straight lines in the latent space to approximate geodesic interpolations on the decoded single-cell manifold, FlatVI enhances compatibility with downstream approaches that assume Euclidean latent geometry. Experiments on synthetic data support the theoretical soundness of our approach, while applications to time-resolved single-cell RNA sequencing data demonstrate improved trajectory reconstruction and manifold interpolation.

Train for the Worst, Plan for the Best: Understanding Token Ordering in Masked Diffusions

Jaeyeon Kim, Kulin Shah, Vasilis Kontonis, Sham M. Kakade, Sitan Chen

展开摘要

In recent years, masked diffusion models (MDMs) have emerged as a promising alternative approach for generative modeling over discrete domains. Compared to autoregressive models (ARMs), MDMs trade off complexity at training time with flexibility at inference time. At training time, they must learn to solve an exponentially large number of infilling problems, but at inference time, they can decode tokens in essentially arbitrary order. In this work we closely examine these two competing effects. On the training front, we theoretically and empirically demonstrate that MDMs indeed train on computationally intractable subproblems compared to their autoregressive counterparts. On the inference front, we show that a suitable strategy for adaptively choosing the token decoding order significantly enhances the capabilities of MDMs, allowing them to sidestep hard subproblems. On logic puzzles like Sudoku, we show that adaptive inference can boost solving accuracy in pretrained MDMs from $<7$\% to $\approx 90$\%, even outperforming ARMs that were explicitly trained via teacher forcing to learn the right order of decoding.

Angle Domain Guidance: Latent Diffusion Requires Rotation Rather Than Extrapolation

Cheng Jin, Zhenyu Xiao, Chutao Liu, Yuantao Gu

展开摘要

Classifier-free guidance (CFG) has emerged as a pivotal advancement in text-to-image latent diffusion models, establishing itself as a cornerstone technique for achieving high-quality image synthesis. However, under high guidance weights, where text-image alignment is significantly enhanced, CFG also leads to pronounced color distortions in the generated images. We identify that these distortions stem from the amplification of sample norms in the latent space. We present a theoretical framework that elucidates the mechanisms of norm amplification and anomalous diffusion phenomena induced by classifier-free guidance. Leveraging our theoretical insights and the latent space structure, we propose an Angle Domain Guidance (ADG) algorithm. ADG constrains magnitude variations while optimizing angular alignment, thereby mitigating color distortions while preserving the enhanced text-image alignment achieved at higher guidance weights. Experimental results demonstrate that ADG significantly outperforms existing methods, generating images that not only maintain superior text alignment but also exhibit improved color fidelity and better alignment with human perceptual preferences.

FlexTok: Resampling Images into 1D Token Sequences of Flexible Length

展开摘要

We introduce FlexTok, a tokenizer that projects 2D images into variable-length, ordered 1D token sequences. For example, a 256x256 image can be resampled into anywhere from 1 to 256 discrete tokens, hierarchically and semantically compressing its information. By training a rectified flow model as the decoder and using nested dropout, FlexTok produces plausible reconstructions regardless of the chosen token sequence length. We evaluate our approach in an autoregressive generation setting using a simple GPT-style Transformer. On ImageNet, this approach achieves an FID<2 across 8 to 128 tokens, outperforming TiTok and matching state-of-the-art methods with far fewer tokens. We further extend the model to support to text-conditioned image generation and examine how FlexTok relates to traditional 2D tokenization. A key finding is that FlexTok enables next-token prediction to describe images in a coarse-to-fine "visual vocabulary", and that the number of tokens to generate depends on the complexity of the generation task.

Multilayer Matrix Factorization via Dimension-Reducing Diffusion Variational Inference

Junbin Liu, Farzan Farnia, Wing-Kin Ma

展开摘要

Multilayer matrix factorization (MMF) has recently emerged as a generalized model of, and potentially a more expressive approach than, the classic matrix factorization. This paper considers MMF under a probabilistic formulation, and our focus is on inference methods under variational inference. The challenge in this context lies in determining a variational process that leads to a computationally efficient and accurate approximation of the maximum likelihood inference. One well-known example is the variational autoencoder (VAE), which uses neural networks for the variational process. In this work, we take insight from variational diffusion models in the context of generative models to develop variational inference for MMF. We propose a dimension-reducing diffusion process that results in a new way to interact with the layered structures of the MMF model. Experimental results demonstrate that the proposed diffusion variational inference method leads to improved performance scores compared to several existing methods, including the VAE.

Robust Multi-bit Text Watermark with LLM-based Paraphrasers

展开摘要

We propose an imperceptible multi-bit text watermark embedded by paraphrasing with LLMs. We fine-tune a pair of LLM paraphrasers that are designed to behave differently so that their paraphrasing difference reflected in the text semantics can be identified by a trained decoder. To embed our multi-bit watermark, we use two paraphrasers alternatively to encode the pre-defined binary code at the sentence level. Then we use a text classifier as the decoder to decode each bit of the watermark. Through extensive experiments, we show that our watermarks can achieve over 99.99% detection AUC with small (1.1B) text paraphrasers while keeping the semantic information of the original sentence. More importantly, our pipeline is robust under word substitution and sentence paraphrasing perturbations and generalizes well to out-of-distributional data. We also show the stealthiness of our watermark with LLM-based evaluation.

Position: All Current Generative Fidelity and Diversity Metrics are Flawed

展开摘要

Any method's development and practical application is limited by our ability to measure its reliability. The popularity of generative modeling emphasizes the importance of good synthetic data metrics. Unfortunately, previous works have found many failure cases in current metrics, for example lack of outlier robustness and unclear lower and upper bounds. We propose a list of desiderata for synthetic data metrics, and a suite of sanity checks: carefully chosen simple experiments that aim to detect specific and known generative modeling failure modes. Based on these desiderata and the results of our checks, we arrive at our position: all current generative fidelity and diversity metrics are flawed. This significantly hinders practical use of synthetic data. Our aim is to convince the research community to spend more effort in developing metrics, instead of models. Additionally, through analyzing how current metrics fail, we provide practitioners with guidelines on how these metrics should (not) be used.

展开摘要

Diffusion models have emerged as a dominant approach for text-to-image generation. Key components such as the human preference alignment and classifier-free guidance play a crucial role in ensuring generation quality. However, their independent application in current text-to-image models continues to face significant challenges in achieving strong text-image alignment, high generation quality, and consistency with human aesthetic standards. In this work, we for the first time, explore facilitating the collaboration of human performance alignment and test-time sampling to unlock the potential of text-to-image models. Consequently, we introduce CHATS (Combining Human-Aligned optimization and Test-time Sampling), a novel generative framework that separately models the preferred and dispreferred distributions and employs a proxy-prompt-based sampling strategy to utilize the useful information contained in both distributions. We observe that CHATS exhibits exceptional data efficiency, achieving strong performance with only a small, high-quality funetuning dataset. Extensive experiments demonstrate that CHATS surpasses traditional preference alignment methods, setting new state-of-the-art across various standard benchmarks. The code is publicly available at github.com/AIDC-AI/CHATS.

SketchDNN: Joint Continuous-Discrete Diffusion for CAD Sketch Generation

Sathvik Reddy Chereddy, John Femiani

展开摘要

We present SketchDNN, a generative model for synthesizing CAD sketches that jointly models both continuous parameters and discrete class labels through a unified continuous-discrete diffusion process. Our core innovation is Gaussian-Softmax diffusion, where logits perturbed with Gaussian noise are projected onto the probability simplex via a softmax transformation, facilitating blended class labels for discrete variables. This formulation addresses 2 key challenges, namely, the heterogeneity of primitive parameterizations and the permutation invariance of primitives in CAD sketches. Our approach significantly improves generation quality, reducing Fréchet Inception Distance (FID) from 16.04 to 7.80 and negative log-likelihood (NLL) from 84.8 to 81.33, establishing a new state-of-the-art in CAD sketch generation on the SketchGraphs dataset.

展开摘要

Diffusion models approximate the denoising distribution as a Gaussian and predict its mean, whereas flow matching models reparameterize the Gaussian mean as flow velocity. However, they underperform in few-step sampling due to discretization error and tend to produce over-saturated colors under classifier-free guidance (CFG). To address these limitations, we propose a novel Gaussian mixture flow matching (GMFlow) model: instead of predicting the mean, GMFlow predicts dynamic Gaussian mixture (GM) parameters to capture a multi-modal flow velocity distribution, which can be learned with a KL divergence loss. We demonstrate that GMFlow generalizes previous diffusion and flow matching models where a single Gaussian is learned with an $L_2$ denoising loss. For inference, we derive GM-SDE/ODE solvers that leverage analytic denoising distributions and velocity fields for precise few-step sampling. Furthermore, we introduce a novel probabilistic guidance scheme that mitigates the over-saturation issues of CFG and improves image generation quality. Extensive experiments demonstrate that GMFlow consistently outperforms flow matching baselines in generation quality, achieving a Precision of 0.942 with only 6 sampling steps on ImageNet 256$\times$256.

Improved Discretization Complexity Analysis of Consistency Models: Variance Exploding Forward Process and Decay Discretization Scheme

Ruofeng Yang, Bo Jiang, Cheng Chen, Shuai Li

展开摘要

Consistency models, a new class of one-step generative models, have shown competitive performance with multi-step diffusion models. The most challenging part of consistency models is the training process, which discretizes the continuous diffusion process into $K$ steps and trains a one-step mapping function on these discretized timepoints. Despite the empirical success, only a few works focus on the discretization complexity $K$, and their setting is far from that of empirical works. More specifically, the current theoretical works analyze the variance preserving (VP) diffusion process with a uniform stepsize, while empirical works adopt a variance exploding (VE) process with a decay discretization stepsize. As a result, these works suffer from large discretization complexity and fail to explain the empirical success of consistency models. To close the gap between theory and application, we analyze consistency models with (1) VE process and (2) decay stepsize and prove the state-of-the-art discretization complexity for consistency models. This result is competitive with the results of diffusion models and shows the potential of consistency models. To balance the computation and performance, previous empirical work further proposes a $2$-step consistency algorithm. In this work, we also analyze the role of $2$-step sampling and show that it improves the discretization complexity compared with one-step generation.

Rethinking Aleatoric and Epistemic Uncertainty

展开摘要

The ideas of aleatoric and epistemic uncertainty are widely used to reason about the probabilistic predictions of machine-learning models. We identify incoherence in existing discussions of these ideas and suggest this stems from the aleatoric-epistemic view being insufficiently expressive to capture all the distinct quantities that researchers are interested in. To address this we present a decision-theoretic perspective that relates rigorous notions of uncertainty, predictive performance and statistical dispersion in data. This serves to support clearer thinking as the field moves forward. Additionally we provide insights into popular information-theoretic quantities, showing they can be poor estimators of what they are often purported to measure, while also explaining how they can still be useful in guiding data acquisition.

展开摘要

While financial data presents one of the most challenging and interesting sequence modelling tasks due to high noise, heavy tails, and strategic interactions, progress in this area has been hindered by the lack of consensus on quantitative evaluation paradigms. To address this, we present **LOB-Bench**, a benchmark, implemented in python, designed to evaluate the quality and realism of generative message-by-order data for limit order books (LOB) in the LOBSTER format. Our framework measures distributional differences in conditional and unconditional statistics between generated and real LOB data, supporting flexible multivariate statistical evaluation. The benchmark also includes features commonly used LOB statistics such as spread, order book volumes, order imbalance, and message inter-arrival times, along with scores from a trained discriminator network. Lastly, LOB-Bench contains "market impact metrics", i.e. the cross-correlations and price response functions for specific events in the data. We benchmark generative autoregressive state-space models, a (C)GAN, as well as a parametric LOB model and find that the autoregressive GenAI approach beats traditional model classes.

Near-Optimal Sample Complexity for MDPs via Anchoring

展开摘要

We study a new model-free algorithm to compute $\varepsilon$-optimal policies for average reward Markov decision processes, in the weakly communicating setting. Given a generative model, our procedure combines a recursive sampling technique with Halpern's anchored iteration, and computes an $\varepsilon$-optimal policy with sample and time complexity $\widetilde{O}(|\mathcal{S}||\mathcal{A}|\||h\||^{2}/\varepsilon^{2})$ both in high probability and in expectation. To our knowledge, this is the best complexity among model-free algorithms, matching the known lower bound up to a factor $ \||h\|| $. Although the complexity bound involves the span seminorm $ \||h\|| $ of the unknown bias vector, the algorithm requires no prior knowledge and implements a stopping rule which guarantees with probability 1 that the procedure terminates in finite time. We also analyze how these techniques can be adapted for discounted MDPs.

展开摘要

We present a novel technique for constructing differentiable order-type operations, including soft ranking, soft top-k selection, and soft permutations. Our approach leverages an efficient closed-form formula for the inverse of the function LapSum, defined as the sum of Laplace distributions. This formulation ensures low computational and memory complexity in selecting the highest activations, enabling losses and gradients to be computed in $O(n \log n)$ time. Through extensive experiments, we demonstrate that our method outperforms state-of-the-art techniques for high-dimensional vectors and large $k$ values. Furthermore, we provide efficient implementations for both CPU and CUDA environments, underscoring the practicality and scalability of our method for large-scale ranking and differentiable ordering problems.

展开摘要

Consistency Training (CT) has recently emerged as a strong alternative to diffusion models for image generation. However, non-distillation CT often suffers from high variance and instability, motivating ongoing research into its training dynamics. We propose Variational Consistency Training (VCT), a flexible and effective framework compatible with various forward kernels, including those in flow matching. Its key innovation is a learned noise-data coupling scheme inspired by Variational Autoencoders, where a data-dependent encoder models noise emission. This enables VCT to adaptively learn noise-to-data pairings, reducing training variance relative to the fixed, unsorted pairings in classical CT. Experiments on multiple image datasets demonstrate significant improvements: our method surpasses baselines, achieves state-of-the-art FID among non-distillation CT approaches on CIFAR-10, and matches SoTA performance on ImageNet 64x64 with only two sampling steps. Code is available at https://github.com/sony/vct.

Devil is in the Details: Density Guidance for Detail-Aware Generation with Flow Models

Rafal Karczewski, Markus Heinonen, Vikas K Garg

展开摘要

Diffusion models have emerged as a powerful class of generative models, capable of producing high-quality images by mapping noise to a data distribution. However, recent findings suggest that image likelihood does not align with perceptual quality: high-likelihood samples tend to be smooth, while lower-likelihood ones are more detailed. Controlling sample density is thus crucial for balancing realism and detail. In this paper, we analyze an existing technique, Prior Guidance, which scales the latent code to influence image detail. We introduce score alignment, a condition that explains why this method works and show that it can be tractably checked for any continuous normalizing flow model. We then propose Density Guidance, a principled modification of the generative ODE that enables exact log-density control during sampling. Finally, we extend Density Guidance to stochastic sampling, ensuring precise log-density control while allowing controlled variation in structure or fine details. Our experiments demonstrate that these techniques provide fine-grained control over image detail without compromising sample quality. Code is available at https://github.com/Aalto-QuML/density-guidance.

Accelerated Diffusion Models via Speculative Sampling

Valentin De Bortoli, Alexandre Galashov, Arthur Gretton, Arnaud Doucet

展开摘要

Speculative sampling is a popular technique for accelerating inference in Large Language Models by generating candidate tokens using a fast draft model and then accepting or rejecting them based on the target model's distribution. While speculative sampling was previously limited to discrete sequences, we extend it to diffusion models, which generate samples via continuous, vector-valued Markov chains. In this context, the target model is a high-quality but computationally expensive diffusion model. We propose various drafting strategies, including a simple and effective approach that does not require training a draft model and is applicable out-of-the-box to any diffusion model. We demonstrate significant generation speedup on various diffusion models, halving the number of function evaluations while generating exact samples from the target model. Finally, we also show how this procedure can be used to accelerate Langevin diffusions to sample unnormalized distributions.

展开摘要

It is difficult to anticipate the myriad challenges that a predictive model will encounter once deployed. Common practice entails a reactive, cyclical approach: model deployment, data mining, and retraining. We instead develop a proactive longtail discovery process by imagining additional data during training. In particular, we develop general model-based longtail signals, including a differentiable, single forward pass formulation of epistemic uncertainty that does not impact model parameters or predictive performance but can flag rare or hard inputs. We leverage these signals as guidance to generate additional training data from a latent diffusion model in a process we call Longtail Guidance (LTG). Crucially, we can perform LTG without retraining the diffusion model or the predictive model, and we do not need to expose the predictive model to intermediate diffusion states. Data generated by LTG exhibit semantically meaningful variation, yield significant generalization improvements on numerous image classification benchmarks, and can be analyzed by a VLM to proactively discover, textually explain, and address conceptual gaps in a deployed predictive model.

Diffuse Everything: Multimodal Diffusion Models on Arbitrary State Spaces

展开摘要

Diffusion models have demonstrated remarkable performance in generating unimodal data across various tasks, including image, video, and text generation. On the contrary, the joint generation of multimodal data through diffusion models is still in the early stages of exploration. Existing approaches heavily rely on external preprocessing protocols, such as tokenizers and variational autoencoders, to harmonize varied data representations into a unified, unimodal format. This process heavily demands the high accuracy of encoders and decoders, which can be problematic for applications with limited data. To lift this restriction, we propose a novel framework for building multimodal diffusion models on arbitrary state spaces, enabling native generation of coupled data across different modalities. By introducing an innovative decoupled noise schedule for each modality, we enable both unconditional and modality-conditioned generation within a single model simultaneously. We empirically validate our approach for text-image generation and mixed-type tabular data synthesis, demonstrating that it achieves competitive performance.
